One moment Lydia was following me and the next she was replaced by Farkas as my shield brother which was a part of the mission Proving Honor. But once the mission got over I realized Lydia is gone! She was not following me anymore. I thought she was replaced permanently but I found her lingering in the Dragonsreach main hall.
If that would not have worked I was planning on buying a house and waiting for her there.
[Edit] I got like 1200 hits in one hour on this post so I guess people have been losing Lydia a lot...lol. Well, I myself lost her once again because I asked her to wait for me somewhere and then I forgot to ask her to follow me. Well, apparently there is no way to find her. I tried replacing her with another mercenary assuming that then she will return to the Dragonsreach main hall or to the house that I have bought. However, the mercenary won't join me until I part ways with Lydia!

She said she was going back, since in Skyrim you can only have one follower at a time.

I think i may have done the same with Marcurio at the focus stone mirror puzzle.
I've retraced the whole of that dungeon from entrance to exit and he's not there. I've waited in the pub in Riften where i found him, no joy.
Really annoying coz he's a hardcase mage.
She is actually your personal housecarl until she dies.
If you dismiss her, it doesn't remove her from being your housecarl, it just sends her home (to Dragonsreach, or your house if you have one in Whiterun). This way you can add a new follower.
I'm pretty sure you can have a housecarl in any city where you can have a house. (Whiterun, Riften, Windhelm, Markarth, Solitude)
My main problem after that Proving Honor mission is that she seems to have removed all the nice gear I loaded her up with.
No I have the house in white run, but she wasn't there after I completed the proving honor quest. I checked dragonsreach and she wasn't there either. I'll try waiting around in my house for a few days, but I have a feeling that she's gone for good. I was planning on doing the marriage quest with her but, alas, I waited too long. I should've told her the way I felt about her :'(

Yeah mine did too. You'll find one mercenary in the drunken huntsman in whiterun. Apart from that look for mercenaries in taverns or shops. Or you could finish a guild missions and any of its members will follow u when asked to for free!
found her sitting in the master bedroom of my whiterun home. She was not wear the dragonscale gear I made her but had it in here inventory. I just took it from her and she equiped it when i gave it back to her.
Same mission for me same thing happened, I just went to sleep in breezehome and she was there watching me when I woke up!
did u try the basement in the dragonsreach home?
